Not sure about the knocking, is it a single clunk or a repeative knock-knock-knock? Is it at road wheel speed, engine speed or does it change depending on which gear you're in? Does it come and go if the clutch is pressed? Does it change if you're cornering?
Off the top of my head, I'd guess a worn driveshaft - get the car up on axle stands and give them a good shake - you might feel something.
Regarding the brakes, the most likely causes of squeal is either something rubbing on the disk (possibly a stone trapped in the brake area somewhere, or the heat shield might have got bent), or the "shims" between the piston and the pad - a liberal coating of copperslip grease (without getting any on the front of the pad or the disk obviously
: ) should cure this.

Could be some kind of worn suspension bush somewhere that's allowing the drivetshaft to touch something.
If you haven't already, I'd get the car up on axle stands and try moving all the suspension bits to see if you can identify what's loose.

We had a 'squealer' on one of the rear brakes - the brake pads are apparently designed that way - a piece of metal, a sort of clip affair, 'squeals' against the disc to warn that there is serious wear on one or both pads. You got rid of it the best way possible - the garage removed the squealer temporarily whilst we waited for the parts so that we weren't deafened (we were on hols in Cornwall when it happened!).
